I noticed that items marked as obsolete still show up in when creating a purchase order and things like "Used In" -

If an obsolete item exists in an Assembly then it will still appear in BOMs. It's in the BOM for a reason and it's up to you to remove it from the BOM.
As for appearing when you create a purchase order. I agree with you. It shouldn't be visible in the list of parts that can be ordered. I've put this in the "ToDo" list for a future update.
